The flap was originally added to protect pencils (and other items that don't have caps) from breaking or marking the pencil case (pencils would be put in the place of the markers)

Leftover fabric, Velcro and elastic hairbands were sewn together, creating marker slots and pockets for miscellaneous pencils, tools and a sketchbook.
